First half goals from Lucas Silva, To Van V and Rafaelson put the match beyond Lee Man’s reach as Nam Dinh moved to 11 points to confirm their spot with a match to spare.
They meet Bangkok United next week to decide the group winners, with the Thai side also having booked their ticket to the next round.
The home side threatened as early as the second minute with Joseph Mpande floating an inviting cross into the box for Hendrio, but Lee Man defender Timothy Chow was on hand to clear the danger.
Nam Dinh went close again two minutes later when Nguyen Van Toan’s surging run into the box was left unchallenged but the forward’s cutback failed to find the intended target as Lee Man cleared the danger.
Nam Dinh’s aggression paid off in the 11th minute with To Van Vu orchestrating the move from the right flank before cutting to the centre and setting up Lucas Silva, who had time and space to place a powerful shot into the top right corner.
Lee Man, already eliminated after four defeats, struggled to contain their opponents with Rafaelson testing keeper Chan Ka Ho with a glancing header in the 21st minute off Nguyen Van Vi’s cross.
The Vietnamese side doubled their advantage just before the half-hour mark with To Van V gathering a loose ball from inside the six-yard-box before slipping a grounded effort past Chan.
Lee Man’s woes were further compounded after conceding a penalty with Rafaelson sending Chan the wrong way in the 43rd minute.
The Hong Kong side were more adventurous in the second half and almost reduced the deficit in the 54th minute after Mitchel Paulissen sent a through ball to Henri Anier, whose low effort was parried away by Nam Dinh keeper Tran Nguywn Man.
Nam Dinh almost scored their fourth three minutes later with Rafaelson setting up Hendrio for a shot but the Brazilian struck the ball straight into the path of Chan to save comfortably.
Lee Man continued to make inroads and were unlucky not to score in the 69th minute after Everton Camargo found space inside the box before seeing his curling effort hit the crossbar as Nam Dinh held on to seal their knockout stage spot.
